时值平诚二十某年，长期统治大日本的德川幕府在灵峰富士山建立的“武应学院”中，集合来的武家子女为了背负大日本的次世代每日勤奋于学习与武术。

出现在柳生道场代理教练・柳生宗朗面前的这所学校的高中少女们。赤裸着从天而降的少女柳生十兵卫。与学生会敌对的丰臣派的真田幸村和后藤又兵卫。学生会长德川庆彦的亲妹妹、宗朗的青梅竹马千姫，与服侍她的学生会风纪委员且是长眼镜娘的服部半蔵。这些武将少女们相继出现在宗明身边。与她们的相遇是偶然？还是必然的！？

幸村预知的“覆盖大日本的黑色影子”，同时学生一个接一个失踪的“神隐”，从天而降的少女“柳生十兵卫”之谜。
